Did I ruin my box?
I grabbed someone else's Kilz and didn't notice... Well, it was water based primer.. Is my box ruined?

Read the side of the can. If you used Kilz2, you can top it with water or oil based paint after you let it thoroughly dry (I think just 2-4 hours for Kilz2).

That's kind of a vague question... how bad does it look? It is just some minor swelling or did it turn the MDF to goo? Post some pics and maybe someone here will have a fix for you. If it's not anything too nasty maybe yo can just face it with some 1/4" MDF or 1/8" hardboard so a fresh surface... and the extra thickness and mass can only help too.

Why should water-based primer ruin a box? Just let it dry thoroughly before sanding, and you'll be fine.

Well, I was told water ruins MDF. No problem on waiting, though.

I'd think if you'd sealed the ends up and then painted on the primer you'd be ok. If you'd not sealed the ends up as long as you didn't apply tons of paint to the unsealed end i'd think you'd be ok it would just need to either be sealed after wards or several additional light coats of primer to get it to a point where it stopped drawing in the paint. I've give it time to dry and if it didn't look like it was swelling go on from there.

Water will ruin MDF. It will cause it to swell and eventually break down if it stays wet. So if it doesn't look like you ruined your box, then you didn't ruin your box.
